[Classic Mustang] body sealer

hey... I have a ?..... I am installing new side scoops on my 68 California Special.... is there any reason why I can't use some sort of body seam filler (caulk)... to help install these with...... my problem is even after extensive filing and sanding to make these fit properly,,,they still don't look right ,,, or at least not as good as the original.. there are gaps that I would like to avoid,,, and bondo or fiberglass is out of the ?... any ideas.....
