I have had good luck with Mustangs Unlimited, Dallas Mustang, VA Mustang, and CJ Pony Parts for the common stuff that is not that hard to find. Usually the deciding factor between them will be price.
 
For the hard to find stuff I go to one of two places Melvin's Classic Ford Parts. They are located in Atlanta and have not only all of the new parts the others have, but also a classic ford salvage yard. The other place is McGoughs Auto Parts. This one is located in the middle of nowhere in Honorsville, AL, but he has always had any part that I have needed. He has a warehouse of new parts and about a 3 acre salvage yard of almost nothing but mustangs. Any year. He is also extreme knowledgeable, and is willing to help you with any questions that you might have, and his price are pretty good too.
 
It is not a Mustang only parts place, but I also like using Summit. The prices are good and the shipping is the fastest of them all. I have gotten some parts within 24 hours of ordering them on standard shipping.
