If I understood you correctly, you said the fuel pump eccentric was scraping the timing case cover. Provided all the correct parts are installed, the only way the cam in an old 289 can move forward is if the retainer is worn, or possibly the front journal has worn on the camshaft. Remove the top timing gear. Move the camshaft front and back. According to a 1965 shop manual the clearance between the cam journal and the retainer (camshaft end play) should be .001 to .007 with the wear limit being .012.
